No pad control isn't okay for new DTs. Even if the pin should stay at
the hardware reset default, it must be explicitly set in the DT. Please
look up the defaults in the reference manual and replace any occurrence

Urgh, those ifdefs are really ugly, but probably nothing you can do
about that. Maybe you can just override the pinctrl from the top level

Were v1.0 modules sold to customers? If not the value of having those

Hold on. Lets not throw the baby out with the bathwater.
These macros (or something similar) look much nicer than hex values that I
have to look up in the imx6 user manual over and over.

Seems like a genuine improvement to me,
except that they should not be in the dts itself.
Rather in arch/arm/boot/dts/imx6<num>-pinfunc.h, or another include file

arch/arm/mach-imx/iomux-v3.h I'm not super familiar with dts.
Is there a good place for
them that is acceptable for both devicetree and other kernel
use?

I'm quite stuck here as I don't have schematics of that SOM, so I don't know
how the PHY is connected to the i.MX6. I've asked Toradex about the details,
but they've just replied with "These signals connect to the on module Ethernet
PHY.", which isn't much helpful :-) and gave me a link to the DTS[1] with a same
content.

So, I've simply tried to convert it to the mainline DTS:

both reset and interrupt GPIOs, but without success. If I simply remove reset
and interrupt GPIO descriptions, then it boots, but I don't know if everything
is setup as it should be. Any ideas?

There is a 24Mhz osc defined in imx6qdl.dtsi, but I think that is the
internal osc? I am not entierly familar with the i.MX6 clocks...

However, this seems not to be used anywhere and other boards also do not
define that clock, hence I would drop it.

Some have been made it to customers as early samples, however not that
many.

I am inclined to say lets not support them. They anyway lead to
headaches since you need to use a different U-Boot binary too...

arch/arm/boot/dts/imx6qdl-apalis_v1_0.dtsi...

According to the schema, &gpio1 30 is low active as well as the reset
GPIO &gpio1 25. Both pulled high externally...

So phy reset GPIO should be ACTIVE_LOW, otherwise things look correct to
me.

clean solution...

GPIO_ACTIVE_LOW flag?

Maybe also check the reset pad control, I guess you need to set
something different here anyway.

Yes, I think, that it's being setup by U-Boot and there is something not
properly(*) defined in the DTS or in kernel. I'll probably start over with a
vanilla U-Boot to get relatively clean table.

* If I boot Toradex's 3.10.17+gitr602505a35 first and then reboot into
  4.4.0-rc2, the kernel hangs somewhere in the platform init. It's probably
  the PAD_CTRL_NO problem. I'll get into this once I fix the fec.

Reset works probably fine, I haven't verified that with a scope, but if I boot
over NFS, it takes longer then without reset-gpio defined.

The issue is with IRQ GPIO, which I can't get to work. Here are two cases I've
observed so far:

1. PHY init failure due to MDIO read timeout

You can remove those bool properties by using /delete-property/ in the
overriding DT.
