Sorry but we need more than just speculations here, and using bootlog timestamps is clearly not enough to prove any of these suppositions. You'll have to setup ftrace/perf and trigger read/write requests (using nanddump/nandwrite) to figure out where the overhead comes from. Also, I'd recommend keeping this patch for the series changing the GPIO API.
