This is because clock framework on OMAP4, neither puts the respective clockdomains in right state before enabling the clocks, nor does it wait on IDLEST bits to make sure the module is completely accessible. It's probably too late to make big changes in the usbhs driver, so probably the change in OMAP that broke this should be reverted.
